Any idea how easily the "end tanks" could be cut off and re-mounted so that it was more of a "in one end out the other"* type?

*referring to your pic, so basically it would come in the top, and out the bottom.

Yeah - could be done. Those tanks are fairly thick so there is definitely enough meat there to do it.

any idea if it matters if they get mounted sideways?

this sort of info appears to be either hard to find, or doesn't matter so no-one ever asks.

No not at all - you can mount it upside down if you like! Water cools exactly the same no matter the orientation of the intercooler! ;-)
