Then your lucky you did not fry the electrics in both of them.
Removing the battery while the car is running is a big no no on cars with electronic's.

My car had all the symptoms of a flat battery in the mornings, and it turned out to be a faulty earth connection. A bit of a clean up with a wire brush and a good tighten with a socket fixed it right up
