Warped or uneven deposits of brake material.
Read an article a little while back that explained a lot of "warped rotors" are in fact not warp. When you brake a thin layer of brake material gets deposited on the rotor, and this thing layer of brake material helps increase brake performance, but an uneven layer can cause the shuddering as the brake pads slide from the slightly grippier areas to non-grippy areas of the rotor.

Anyway. Try this before getting skimming. Go somewhere nice and safe (I find road to Piha at night is a useful place) and then proceed to try and make your brakes fade as bad as possible.
This has worked for me. After trying to fade the brakes (mintex pads just don't fade that well on an ae86) most of my shudder disappeared. Unfortunately one of my discs wasn't true either... so had to get a skim anyway...
