The usual, inlet & exhaust to start with. Then you could look at possibly fitting a Apexi Power Fc(they must make them as I've got the software for one) or similar to tune what you've got as most of the newer toyota's are lean down low to get round emission but still fairly rich up top. From these you either pull the motor apart & replace the internals or look at forced induction in which case I would recommned the motor comes apart & get a decent set of forged lower compression pistons rather than a thicker gasket or decompression plate.
