Can anyone tell me what is meant to go over this hole at the bottom of the c56 backing plate?

A plastic cover goes over it (Bottom right hand corner of picture)

There is also a alloy brace to the left of that, "11377" which you also dont have.

looks like you are missing the block brace. is that in an mr2 or is the crossmember just not there?

On automatic that hole is used to undo the torque converter bolts. I have no idea why is it there on manual, except maybe it is same part on both. Perhaps maybe it is to insect if crank seal is leaking?

There could be 2 types of plates - manual and auto - as mine doesn't have the cutout.

That seems to make sense. That cutout would allow the torque converter to be unbolted...

Before I fitted the double hump cover, I ran for about 5 years without the bottom half D cover on the old backing plate and never had any issues. I wouldn't wory about it too much. You could always make one up out of sheetmetal and pop rivet it in place.
