Would I be right in saying that most of this car isn't actually Toyota, nor TRD? So why would it belong in a museum filled with bog standard KE10s and KE25s, and the odd TTE ST165? I fail to see how this particular AE86 is a part of Toyota history.

Thats' exactly it. Put in in a room with 1000 randomly picked people, only 20 of them are going to know that its' a Toyota, and only 5 will refer to it as an AE86, and only a couple of those will know what its' worth.
I see the argument for classic car values, but at the end of the day, this is just one of possibly tens of thousands of AE86 around the world, not including the AE85 wannabes! Maybe if it was a GT350 or something, then it would be a "classic".. but its' a 22year old Japanese mass-produced car, with a tickled motor and a bodykit? An RX3 coupe is a classic, a Datsun 510 is a classic, a Honda S600 is a classic.. an AE86 is not. If they were such a rarity, would people be drifting them?
The Initial D argument.. so what? FC RX7s are drifted as well, but you can still pick them up for $3500, even a modded one wouldn't be much past the $10k mark.. R32/S13/S14s are in the same boat!

Yeah, it is quite a nice car, props to the owner for building something tasteful (for once! haha), but I just don't see the point in worshipping it as something it isn't.
